I see two things a lot on my dash:
1) Mary is moriarty, the ultimate big villain.
2) Why is Mary still on the show?

Whatever happens will disappoint quite a chunk of people, since it can’t be both.

Go #1, go.

On the other hand, if Mary is Moriarty and gets defeated in S4, then she will be off the show. Problem solved!

But then, what will S5 be about? :) 

Personally, I’d like S4 to 100% reveal her as the big villain, and S5 bring John and Sherlock together to defeat her.

I’m fine with her being in S5 as long as, by the end of S4, she is completely and irredeemably the baddie, all pretense is dropped, and she’s living apart from John.  Though I think they could end her in S4 and have plenty of stuff to do in S5. S4 is supposed to be the ‘climactic moment’. There’d be lots of mopping up to do afterwards/repercussions, plus always new cases. But who knows.
