After shooting Magnussen Sherlock yells to John to stay far back from him. He’s saying this because he fears he will immediately be shot and John will get caught in the crossfire. He offered his life for John at that moment. He was willing to die. He thought he was going to. Without Mycroft’s orders he would have been shot and killed, no questions asked. Sherlock didn’t face imprisonment for John, he faced death. John’s happiness is more important than Sherlock’s life. The only problem is Sherlock doesn’t know what truly makes John happy.
