So, let's clarify a few things. What cover was the ebook originally published with? And what cover was the paperback originally published with? Because those editions should keep their original covers and receive alternate cover editions to display the new covers.

But no, when you update your published cover through Amazon/Createspace, it will not "show up" here. We don't take any information from Amazon, and we don't change covers. We add alternate editions reflecting changes of covers.
Ahh, ok. The blue letter cover is my newest cover and final cover. I updated it on Smashwords/Amazon/Creatsapce so I really want to bury that ugly red one in a deep deep hole lol. Also, is it possible to link our book to Smashwords?

In addition, there are reviews on amazon for a kindle edition which looks like it is no longer for sale - is that correct?, we don't remove books that are no longer in print/or available for sale - people who have the book will want to review and shelve it.
The default edition is the one shelved /rated most by users

I took it off Amazon and put it on Smashwords, but eventually Smashwords would distribute it on the Kindle ....does that make any sense? Should I just sit back and let the system update everything on its own?

The paperback edition looks fine
The edition with the blue cover is now the Smashwords ebook edition.
Once Smashwords publish it to Amazon kindle a new edition can be created for that with the ASIN and other appropriate data. Do you have an ISBN for the smashwords ebook edition?
When the book is published to Amazon again - posting back here with ASIN will get another edition added

So if you intend to claim your author profile you might want to consider a second name

I only want those two listed on Goodreads and the Smashwords version to the main and the paperback secondary. Also I want the cover with the blue lettering to be attached to both of them on Goodreads:
