I have three Kindles so I need separate folders.
Remember, though, that the files are specific to the device they're from ... you can't drag and drop stuff from one onto the other and read it without deleting it off the device and re-downloading it afresh.
Nothing you buy from amazon gets lost though ... you can always redownload content you've already purchased.

I have a folder for any non Amazon books on my desktop that is my backup. Anything you buy from Amazon is automatically backed up and can be downloaded via archives at any time. Though if you have a tonight of amazon books it might be a bit slow.
You can download the files to your PC and use Calibre to organize them and then back them up on a flash drive or external hard drive if you want.

It's my understanding that once you buy a Kindle book it is yours. Amazon keeps track of your library. If you were to loose your kindle, crash it, or upgrade it, you'd be able to download your inventory from the Amazon site.
Of course, if you have documents that aren't from Amazon on your computer, you would have to do something else to back them up.
