These two books are the same edition. One I added manually (ebook) and one was automatically added via Amazon (kindle). Can the ebook be deleted and the ISBN be moved to the kindle listing? I tried to merge them, but it looks like the paperback, ebook, and kindle would be merged together and I don't want that.

No, they are two different formats.
