According to the librarian's manual: Replacing or removing the cover of an existing edition is in violation of Goodreads policy.

However, another librarian recently created an edition of a forthcoming book but used the wrong cover for the edition. The publisher has provided me with the correct cover; however, the rules say I can't change it. On the other hand, I can't create a new edition because the ISBN number is already correct for the edition with the wrong cover.

What am I allowed to do here?

A book/edition with same ISBN and other details is often published with different covers, newer editions with a different cover are added as 'alternate cover editions'
