Um...I have no idea what I just read but apparently I did it wrong. If you read Ship of Theseus and the footnotes first, then read the margin notes chronologically by color, it is supposed to make sense. I found the story of Jen and Eric interesting but I can't say I liked the Ship of Theseus part. The character of S wasn't very likable and frankly I didn't care what happened to him. Jen and Eric's theories about who Straka actually was and if the S organization was still operating were interesting but not very believable. Jen seemed like a bit of a drama queen and slightly paranoid. I think I will read this again but at a much later date following the suggested reading order. Maybe then it will make more sense.
