They were both more mature, and had more experience with the good and bad side of relationships. The most important thing that I remember is they both regretted not trying a relationship. Also, they never forgot the chemistry between them.

I agree too. They were both older and has suffered loss. A chance for a love and relationship was something you don't get to many tries at.
Some time away really does give you a set of fresh eyes. Three years and she never stopped thinking of him, and neither did he of her. Both were definitely more mature and a little bit smarter.
Yes, they were definitely more mature. Also, Holland had an opportunity to fulfill her own career desires and to realize that she wanted more. Likewise, Dax accepted that the Navy career he (and his father) wanted was not likely to materialize in the aftermath of the scandal. They were both in a place to make new choices.
