No. Goodreads does not delete out-of-print books or editions. Please see https://help.goodreads.com/s/article/... and https://help.goodreads.com/s/article/...
In any case, since this one has a new ISBN (and presumably a new format?), it would need to be added as a new edition of the work in any case.
As the author, you have the ability to change which edition of the book is the default, which will come up in searches by title and show on your author profile. Here's how: https://www.goodreads.com/help/show/3...
Recently, we have published again this book with important changes. The old version (the one it is able to find in the current GR profile) doesn't exist anymore. Bellow you can find all the changes:
