When Jace, Clary, Alec, Isabelle and Simon met with the Queen of the Seelies, she said to Jace and Clary, “Thanks to the changes your father worked in you, you are not like the other Shadowhunters. Your gifts are different.” What “changes” could she mean? What’s the bigger implication?

I have no idea what kind of changes Valentine could have made to Jace and Clary. He never even met Clary. It's obvious that he did something to them with the idea of using them for his own plans.

I think these “changes” had to do with the truth of their births. I’m not convinced he’s either one of them’s father. There’s a reason why Jace’s blood had that effect on Simon.
