Maybe Glasshouse by Charles Stross. The blurb doesn't mention it, but the primary character does change genders when going into the experiment.Most of the elements match, though a couple may be iffy.
Thanks for the comments, sadly it's none of those. The only other detail I know is that yhe book was funny.
When I read your description "Consider Phlebas" immediately popped into my head. This novel by Iain M Banks has one of the main protagonists change sex and he/she is involved in an operation that might change the balance of power in a massive Space War. I am not sure but...............

- A science fiction book that takes place in the future
- A man, possibly a hacker, acquires some kind of secret information/data
- He escapes to a big, future city and changes his gender to hide
- His(her) gender actually changes, both body and mind. The book describes that his way of thinking, preferences and priorities actually change
- The protagonist meets a man and they fall in love. This is a problem, as the gender change was meant to be temporary
- The government is searching for the protagonist, as the data he has are of vital importance because of an alien invasion.
I've found a lot of books with similar gender swap themes, but none that meet the final requirement, which is:
- A Polish translation of the book must exist.
