Could it be The Wind Singer by William Nicholson? https://www.goodreads.com/book/show/2... It's been a long time since I read it, so I don't remember many specifics about the plot or whether there were diary entries, but there were male and female main characters (brother and sister, Kestrel and Bowman Hath), and it's dystopian YA, part of a trilogy.
Oops, just re-read your post and that seems unlikely to be it, as I don't remember any time-travel or present-day element to it. I hope you find it anyway!

A girl who comes from a village and has some sort of training or power enters a competition to gain money or something, and at one point goes in an underwater maze but can hold her breath a really long time, she's lower class or disguised as lower class against higher up people. I think it's televised, or a national big deal.
Every other chapter is set in the present time about a boy who's being evacuated from his school due to the oncoming apocalypse or disaster. The girl reads/something his memories and falls in love with his memories. There's an odd girl who he falls in love with in his time. I think the other girl is her clone in the end, and her whole family turn out to be clones?
The boys dies in the end after cloning the girl, I think.
I think the title was the word Wind in it, but I can't find it anywhere.
