I think that Harry has just reached the limits of his endurance and needs a break from the victims, the cops and the politics.
I think all of the departmental inequities in this story, coupled with Dr. Guyot's philosophical musings, pushed him out the door. From Thornton's action (which they tried to cover up by trying to blame him for Arthur's death), Edgar's sloppy investigating, Irving's constant betrayals, Edgewood's obvious murder of Johnny to Julia's tragic death...it just did him in. I didn't see it coming but I should have.
