I have a few that had LGBTQ main characters that were suitable for YA:Asher's Fault - very nice coming of age, learning to deal with loss and the ensuing guilt.
Meeting Chance - very good story about a boy who's afraid of dogs, but then meets a dog who helps him past his fears. No romance.
Omorphi - please note trigger warnings!! The book touches on much more than LGBT, so heed the warnings. At the heart of the story is a gorgeous romance.
The Sweetest Scent - YA protagonists, but rather on the explicit side, so be warned. One of the MCs is rather interesting in that he dresses like a girl, but isn't considering full transition. Again, please be aware of the rather explicit sexual content.

Malinda Lo left The Summer Prince off her 2013 list, but it has a ton of queer characters who are also poc.
