I feel like the first series should be deleted and the other two left. There is usually a bit more to the deluxe version than being just an omnibus... I think the additional material would warrant a separate series.

That's what I would do. There doesn't seem to be any extra material in the deluxe editions which would keep them from being numbered as "deluxe 1; books 1-2", etc.

Eh. I guess it wouldn't hurt, although I find the other way less confusing, personally.
Y was published in 60 comics that were collected into 10 Trade Paperbacks. After it's original run it was re-released in 5 Hardcover Deluxe volumes. I've double checked the original single issue numbers and can say for certain than the Deluxe editions each contain two TPBs (Deluxe 1 = TPB 1-2; Deluxe 2 = TPB 3-4, etc).
The three series currently on GR are:
#1 Y: The Last Man - Contains both the 10 and 5 volume collections.
#2 Y: The Last Man - Paperback Edition - Contains the 10 volume TPB collection.
#3 Y: The Last Man - Deluxe Edition - Contains the 5 volume deluxe collection.
(There's also a 4th series that is a 15 volume Italian translation, which is fine since it was collected differently than the English volumes.)
My opinion is to delete both #2 and #3 and treat the Deluxe editions in #1 as omnibus version.
