It's not so much that Harry understands him. I think that Conor allows it because Harry is the only one that doesn't treat him like he's fragile. He doesn't see him in terms of his mother's illness. For example, after he puts Harry in the hospital, Conor is praying and hoping to be punished, just so someone will treat him like a normal person. He just wants people to see him without tiptoeing around his mother's illness.
In my opinion , Conor is treated as an invisible person but only Harry is able to see him and bully him . Conor is tired of getting bullied so he knew that resistance doesn't help him , hence he expects Harry to keep bullying him . Harry see Conor not doing any resistance , so he knew that there's something special about Conor as in the end Harry shook hands with Conor and told him that he no longer see him which Conor gets tired of being unseen.
Conor desires punishment for what he perceives as the worst thing imaginable, which is that he wants his mother to die in order to end his suffering, as shown by the nightmare scene at the end of the book. Harry stops only when he realizes that Conor wants to be punished - he is the only one to notice this because he is freakishly smart, as previously mentioned.
