This was not an uncommon practice in the 90's for manga and comics being introduced to American audiences, particularly with VIZ media. Many names were changed to be more recognizable or pronounceable for english speakers as well as mirroring the art for english left to right reading.

I believe the name Alita was chosen in reference to Аэли́та (Aelita) Queen of Mars, A Russian SciFi movie from 1924 and possibly the first film on space travel. https://en.wikipedia.org/wiki/Aelita

Once Yukito heard that Gari (Gally's) name was changed for the english version, he wrote her name as Alita during the dream sequence either as a joke or stab at VIZ's decision to change the name. He has not publicly clarified his intentions with this to my knowledge. VIZ then switched the names as well for their publication.
