There are a couple of reasons:

1. Nathaniel wanted to help prepare the way for the early settlers. He planted apple orchards so when people arrived the apples would be there ready for them.
2. He thought he could make a fortune doing it. He believed when he returned to the orchards and told the people who settled there that he planted the trees people would pay him for it.
3. Because his brother Chapman was not quite human they could not live in a settlement. Planting the trees was the one form of work they could do together.
4. Also Chapman had this belief that there was one magic apple that would make him human and if he planted enough trees he would eventually find it. (less)
