What we understand from the perspective of our main character Athena is that in attempt to stop acts of terrorism, the virus was initially meant to target those with intent to cause harm to the greater population via violence, terrorist attacks, war, etc. but once released, one can say the virus did its job "too well" and accidentally infected and killed all cis men, trans men, and some cis women as explained in the first few chapters.

As for the baby boys part of your question, all children are conceived through artificial insemination from DNA of those who are still living therefore genetically all children born are female or cisgendered women/girls. I hope that answers your questions.(less)
