There's a lot of questions here!Yes you can add the short stories.
Yes ýou should add both the short stories and the collections, separately.
You can add them yourself (any user can add books to the database, and any author can both add books from their claimed profile and edit books on that profile). Or you can list them here for adding, or hope we can pull them all off the website - it's often easier to work through a list posted here in small batches, that way we can mark them done, and multiple people can help without stepping on each other's toes.
There is no way to categorise them, although you can shelve them yourself as collections or short stories - genres and tags are crowdsourced here, and it only takes a couple of people to shelve something as a short story for that to appear in the tags on the right hand side of the book page. So you may as well be one of the couple.
If you prefer to add the books yourself, please read the Librarian Manual first, because GR normalises book titles, series info etc to standard forms.

Bear in mind that what may be one edition as an author, is often several on GR: Kindle edition with ASIN, e-book with ISBN, Nook book with a Nook ID (if it's not on B&N with an ISBN), Kobo ID edition, but we as librarians are not allowed to use data directly from any stores other than Amazon (or it's subsidiaries). So if you need Nook editions etc, make sure you provide the relevant info.

I also learned that Goodreads strives to archive every book written, so let me know how to best stay on top of this without spamming.
My ebooks still to be added are on Amazon Author Central here. They are listed in a more organized fashion on my website here. The publisher should be Stillman Sci-Fi for all of them if it's not listed.
Five of my ebooks are already added on Goodreads: Dystopian Psych Volumes 1 and 2, Dystopian Med Volume 1, Tougher than Us, and Keeping Things Fair. To help readers, it might be wise to categorize them (if possible) into collections and individual short stories for anyone undertaking the task of adding them.
