Because he knew that Clary's portal would be redirected by the wards put up around the city of glass (idris's city) so unauthorized portaling. most likely being redirected to lake Lynn. Which he knew of the waters affects on shadow hunters. The fact that he knew she could do it is what scared him. He also knew that the only part of idris she had seen was from lake lynn from valentines portal and pictures throughout the shadow hunters world.I mean that's what I think

Mostly it was because he thought that she was endangering her own strange and unique angelic abilities by doing such stunts. And maybe with Clary drinking up about half of Lake Lyn, Luke got even more angry.
