I think that because he was locked up, he wouldn't have known that Valentine was even in the Silent city at all. That is, until the Silent Brothers were killed...but by the time he found out that Valentine was even there, it was already too late. Only after it was taken did he realize that Valentine had it. He might have never known that it was gone had Valentine not gone down to see Jace.

I think cells where Jace was at were lower down than the area where the Silent Brothers kept the sword. So I think Valentine just like went upstairs and got it then peaced out.
