Yes read the entire main trilogy first. It explains things from the trilogy that you'll understand if you read the first 3 books beforehand. It's not spoilers as such but it definitely makes more sense if you read this one last.

I haven't read The Kill Order but I would assume it won't spoil the end of TMR trilogy for you since it's a prequel, but it will probably at least spoil book 1 in terms of the mystery of what's going on and what let up to the events of The Maze Runner.
