From my memory, Portrait in Sepia is the book that ties the three together.
The characters and events in House of the Spirits and Daughter of Fortune are not directly linked to each other, and reading those two books, you see them as two separate stories. Portrait in Sepia then links some of the characters - the granddaughter of Eliza (the protagonist of Daughter of Fortune) is raised in part by the parents of Clara (one of the main characters in House of the Spirits).
So chronologically, the books go Daughter of Fortune -> Portrait in Sepia -> Daughter of Fortune; although there is some overlap.
