Because They wouldn't be able to travel back with it, or they wouldn't be able to travel again. Also, the other second chronograph wasn't working before so if they took it before Lucy and Paul stole it all the other time travelers would be time traveling uncontrollably. Also, they've said before it is dangerous to change the past, and it would also be difficult to steal chronograph since it would be under heavy guard and no one in the past would recognize Gideon or Gwyneth.
