If I'm not mistaken, Dill asks Scout why she calls her father Atticus and she simply replies "Because Jem does." I know that line appears in the movie, but it's been a few years since the last time I read the book - but I'm fairly sure the same explanation is given.

I am pretty sure the novel does not directly answer the question. I have the same question.

I have yet to finish the book, but my class briefly discussed this. I think we said it's because he's seen as a wise figure and held to a high level of respect and/or they have a formal relationship.
