Not sure if it would be classified as animal welfare but Shag, Last of the Plains Buffalo by R. M. McClung was my favorite book when I was young. I believe McClung has written several other YA books about animals.
In the Book Links supplement to Booklist, there is an article entitled, "Saving the Earth--One Book at a Time," in which the recommended books include some animal welfare titles by Lauren St. John. The White Giraffe

Dolphin Song

The Last Leopard
Two books come to mind:
Rascal by Sterling North is something of a classic, not a young adult book exactly but in spite of it's age (1963) a great read about a boy and the raccoon he raises.
The other is not really about animal welfare but is middle school/YA non-fiction - Oh Rats!: the story of rats and people - will give you a totally different outlook on rats.

Hedwig, Dobby, Crookshanks, golblins, centaurs... There are tons of messages in HP.
This might be taking it a little too far, but there are tons of animal welfare topics found in Harry Potter (the rights of house elves, Hagrid's love for misunderstood mythical animals, the use and respect of animals to complete missions). Plus these are stories that kids are already familiar with.
There's always the classic Never Cry Wolf Amazing True Story of Life Among Arctic Wolves, by Farley Mowat.
The Pig Who Sang to the Moon: The Emotional Lives of Farm Animals by Jeffrey Moussaieff Masson is a great book. This book is not aimed specifically at young adults but I would say that anyone over 13 would be able to read it on his/her own. It's nonfiction though and won't work if you're looking for a fiction story.
This one isn't aimed at YA audiences, but it's a really great book:
Wesley the Owl The Remarkable Love Story of an Owl and His Girl
Hmmm... What about Hoot by Carl Hiaasen? I haven't read it, but that's the first one the comes to mind.
